Platonic Physical Contact: Not a problem.
Romantic/Sexual Physical Contact: Considering how squicktastic her route got, especially in the uncensored versions of the game? Might want to ask.
Violent Physical Contact: Ask first, depending.
Mindreading: If you want to be astounded by how empty her head is.
IC Personal Boundaries/Warnings: Makoto can go into a trancelike state when she starts to sort of remember something, occasionally engaging in destructive or self-destructive behaviours because she thinks it's the best option. She dropped a cat off a traffic bridge in canon (it survived just fine, but still). Just be prepared if you want to mention mistreatment of pets (or keeping them) or abandonment.
